Gene study compiles catalog of biomarkers for multiple cancers

Gene study compiles catalog of biomarkers for multiple cancers

colorful-dna

Now, a new study conducted in Japan and Australia and published in Cancer Research has identified a large number of genes that are "upregulated" in many different types of cancer. The hope is this will lead to biomarker tests for early detection - and, therefore, prompt treatment - of cancer.

When a gene is "upregulated" in cancer it means that in the gene is more highly expressed in cancer cells than in healthy cells. A more highly expressed gene has a stronger effect - for example, if the gene codes for a protein or enzyme, then more of that protein or enzyme will be made.

The researchers believe the strength of their study comes from the fact they used two different technologies to find the "pan-cancer" biomarkers.

First, they used data derived using a technology called Cap Analysis of Gene Expression (CAGE) as part of the FANTOM project. Here, they searched for differences in gene expression in 225 cancer cell lines and 339 normal cells.

Then, they looked at sequencing data on 4,055 primary tumors and 563 healthy tissues from the Cancer Genome Atlas (TCGA) database and compared the two results to look for genetic changes common to both datasets.

Study identifies 128 pan-cancer biomarkers

First author Bogumil Kaczkowski, of the RIKEN Center for Life Science Technologies in Japan, explains how using the two different datasets allowed them to combine their strengths and compensate for their weaknesses:

"The TCGA data is complicated by the fact that tumor samples are composed of mixture of different cells, while the FANTOM5 CAGE data is from cells grown in cell culture where changes might arise from the culture process. By putting the two together and looking at changes found in both, we have been able to make a robust catalog."

From the analysis the team identified 128 biomarkers common to both datasets that are present in a variety of tumor types.

Some of the biomarkers are already well known - such as TOP2A and MKI67.

But the study also identifies a number of new markers, including hundreds of promoters - parts of the genome that trigger gene expression. They also found that a little-known repetitive element called REP522 appears to be upregulated in many cancers.

Coauthor Piero Carninci, also of the RIKEN Center for Life Science Technologies and one of the leaders of the FANTOM5 consortium, concludes:

"We hope that researchers will use our findings to identify markers for the many cancer types that currently have no useful markers. It may also be possible to target the genes we have identified as potential drug targets. These targets could potentially help many cancer patients as they are upregulated in many different types of tumors."

Meanwhile, Medical News Today recently learned that natural gut bacteria may have anti-cancer effects. A University of Chicago study published in Science shows adding certain bacteria into mice's digestive tracts strengthens their immune attack on tumor cells.

Multiple myeloma

Multiple myeloma

mulmy-lg
Multiple myeloma is the uncontrolled growth of plasma cells.Plasma cells are B lymphocytes specialized for production of immunoglobulines. Multiple myeloma originates in B lymphocytes of germinal centers in lymphoid tissue of the spleen and lymph nodes.

A characteristic of multiple myeloma is the increase of monoclonal plasma cells in the bone marrow, which produce monoclonal gammaglobulin (paraprotein), or sometimes only light or heavy monoclonal chains.

Plasma cells produce immunoglobulins, each clone their own immunoglobulin. A plasma cell clone which grows uncontrollably can produce large amounts of immunoglobulin. This can be diagnosed using electrophoresis of serum or urine as a peak in the gamma region and is described as the M-component (monoclonal component). The M-component is an indirect indicator of the activity/size of the clone and is important for the diagnosis and evaluation of treatment response.

When myeloma cells proliferate in the bone marrow, they may displace the production of normal blood cells and lead to low hemoglobin (anemia), reduced immune defense (enhanced susceptibility to infections), or low number of thrombocytes (increased risk of bleeding). They may also displace the compact tissue of the bone marrow and give rise to areas of low bone density (osteolytic lesions) which may lead to fractures. The immunoglobulin produced by the myeloma cells can have various properties. Some of these proteins can give rise to depositions in tissues and may, for instance, influence the renal function.

The disease is progressive and is often diagnosed before symptoms develop. Curative treatment for myelomatous disease is not available. But since the milennium, several new drugs have given hope of better control of the disease and longer survival. On average, it takes one to three years for asymptomatic multiple myelomas to develop into a symptom-causing disease.

Cytokine production in the disease process mutually influences the various bone marrow cells: between malignant plasma cells, stroma cells, osteoblasts, and osteoclasts. This causes expansion of the malignant clone, osteolysis, and eventually pathological fractures with significant pain.

Additional mutations with activation of oncogenes, loss of tumor suppressor genes, and suppression of apoptosis facilitates spreading of tumor cells. Simultaneously, the production of normal hematopoetic tissue is suppressed which eventually leads to bone marrow failure and pancytopenia.

Security Vulnerability When Using Multiple Domains On The Same Host

DotSauce Magazine was hacked recently, I’ve lost over 20% of web traffic for most of July which previously came organically from Google. I’m writing this update to share how I overlooked an important security vulnerability that may prove familiar to many domain name developers.

Multiple Domains Multiplies Risk

I have a semi-dedicated server that I use to host all of my web properties, domain development projects and many client websites. Before today, my public directory had something like 100 folders representing multiple domains for various websites, mainly WordPress installations.

[embed]https://www.youtube.com/watch?v=-XeGqsh-tFg[/embed]

I found out the hard-way that exploits within a particularly vulnerable script on one directory can lead to complete access of the public_html directory. In my case, a neglected old WordPress installation came back to bite me in the butt. I also discovered a vulnerability within an old PHP-LinkDirectory installation.

It’s something I should of known was possible, but never thought an exploit would be so bad as to lead to this.

The hackers placed code within .htaccess files, redirecting Google bots to spam sites. Normal visitors, including myself were none the wiser as search rankings were taken over. It’s an all-too-common, devious form of hacking that you should be wary of.

Luckily, several observant readers reported that something was awry with my search listings (they are still screwed up) and I was able to contact Google to remove the suspected hacking warning.

Avoiding This Disaster

Nobody should have to go through the experience of losing all their hard-earned search rankings. There are several actions you can and should take to prepare for and avoid a potential hack when using multiple domains on the same host.

Move inactive projects to a new folder, hidden below the public_html level

Be vigilant and timely about updating all web software

Regularly check notices from Google Webmaster Tools

Monitor website content changes through a third-party service such as CodeGuard

I’m not too worried as DotSauce Magazine should bounce back in the coming days and weeks.
